Indonesian police said the man, Man Sing Ghale, was a senior figure in a drug trafficking ring linked to nine Australians arrested in Bali.
They said they had evidence that the dead man sent a parcel of heroin to Bali.
"There is a link between the Australian that is arrested in Bali and those who were shot dead in Jakarta," Bali police chief General I Made Pastika said.
Police maintained that Man Sing Ghale was shot because he resisted arrest during a raid on a house on April 29.
But witnesses said he was alive when he was taken from the house.
Some said Man Sing Ghale may have been killed because of what he knew about the involvement of high-ranking police in drug smuggling.
